The preferred method at the moment is via the GPS system whether by directly hacking in or by spoofing it with a local mobile GPS station. Do not forget that the Iranians were the first to 'Hijack' a RQ-170 drone, it is alleged that the Yugoslavians and others were good at 'downing' some of the earleir beasts.

Now a secure kernel is fine, but what about the myriad of software and hardware connected to it?
